So it actually can't be before he met the ninja dude... And it can't be after he left him either, because he straight up goes looking for Terminus and then finds Alexandria in season 5 finale. Everything's pointing to a very big time jump of 2-3 years in Fear and a few months in Twd for season 9 (or else it's gonna end up behind the timeline of Fear). Something crazy will probably happen in s8 finale that makes Morgan leave everything behind... Don't forget another character from Fear will be crossing over to Twd, so maybe he or she appears in the finale too.
In other words, we don't know how it'll happen, but the time jump is basically confirmed

Morgan kills Negan to save someone (Rick) before losing his mind completely and running away. Making his way to Texas and meeting Maddison some how.

- Najeha Nasser: From what i can recall to the missing part of walking dead about morgan, he would cross over from twd to tfwd is right after he met shin and shin's death and right before he arrived to alexandia by try to find rick and his group.
- Gerry Calhoun: It can't be the third option considering Morgan learns his wicked staff skills after the events of clear
- Charlie Conetta: I hope madison and nick and Alisa and strad and Daniel go into the walking dead with Rick groups
- Ran Sperber: I came to this thought since season 1 of fear the walking dead
